Are you certain that merging servers is the only issue?

What about Xbox Live Gold account? Where you have to pay MS $60 to $70 a year to play games online with others?

I think that is a key factor as well no?

You were playing with everyone that had FFXI, not just 360 players. MS allowed FFXI so they could say they had a JRPG back when there wasn't really any out.
If they have servers segregated by system, eventually something will need to be shutdown due to lack of support or population. Imagine if FFXI had exclusive servers for the PS2. There's people that play FFXI today on PC that started on PS2. All of their characters and progress would've been wiped.
